I am going to buy a larger portable hard disk in order to continue backing up. I use synctoy for syncing, from Microsoft. I sync all my pics, docs, videos and music with folders to the hard drive. I had a redundant 160gb portable hard drive, which is almost full. I do have a backup system in order not to loose my pics with all the folders. Uploading each individual file is not practical. I have the same problem, having 100 + folders. I have thousands of photos and videos and recreating sets has been very cumbersome. That way you could always find those files by searching for its folder name. To add some redundancy you might want to also tag each file with its folder name.

All your files will then exist in your Photostream as that's the only place they exist on Flickr, and in the set equivalent of their folders. The way to do what you want to do is to limit your uploads to files in one folder at a time and, as you upload, put all those files into a set with the same name as the folder on your computer.
